The National Institute of Health (NIH), National Heart, Lung, and Blood Institute (NHLBI) Office of Acquisition (OA) on behalf of the National Human Genome Research Institute, (NHGRI), intends to negotiate and award a purchase order on a noncompetitive sole source basis to Cartagenia, 485 Massachusetts Avenue, Suite 300, Cambridge, MA 02139-0418 to provide


THIS IS A FOLLOW-ON REQUIREMENT

IT SECURITY PROVISIONS AND 508 COMPLIANCE LANGUAGE IS ALREADY OBTAINED FROM PREVIOUS CONTRACT.

Procurement:

1. One-Year License to Bench NGS:
    o Exome analysis up to 200 Families;
    o User accounts for up to 20 Internal NIH Users;
    o Access for NIH/UDP collaborators; and
    o Bench Connector-software module for bi-directional communication.

2. Cartagenia Support Assistance (July 2014 through November 2014).

 BACKGROUND:

The National Institutes of Health (NIH) is the nation's leading medical research agency and the primary Federal agency conducting and supporting medical discoveries that improve people's health and save lives. The National Human Genome Research Institute (NHGRI), National Institutes of Health Undiagnosed Disease Program (UDP) is a trans-National Institute of Health (NIH) initiative that focuses on the most puzzling medical cases referred to the NIH Clinical Center in Bethesda, MD. It was organized by the National Human Genome Research Institute (NHGRI), the NIH Office of Rare Diseases Research (ORDR) and the NIH Clinical Center. Many medical specialties from other NIH research centers and institutes contribute the expertise needed to conduct the program, including endocrinology, immunology, oncology, dermatology, dentistry, cardiology and genetics, among the dozens of participating senior attending physicians.

Cartagenia is the sole provider of the BENCH platform of software that the UDP laboratory has used for the past year. This software platform is unique that it offers a standardized data interpretation from both high-throughput Next Generation Sequencing and microarray data for its analysis. The BENCH platform has the ability to detect structural and molecular variation measured by different technologies that includes copy number variation, loss of heterozygosity, single nucleotide polymorphisms, insertions and deletions, and variant classification status (benign, pathogenic, etc.)

Objectives:

Cartagenia Bench platform software is required by the Undiagnosed Diseases laboratory to reliably and systematically sift through large lists of patient genome variants derived from next generation sequencing and SNP microarray data in order to make informed calls on variants that are potentially deleterious and the cause of the unique disorders seen in admitted Undiagnosed Diseases Program patients. It is the only software available that can analyze and perform variant calls on both next generation sequencing (NGS) and microarray data. This software platform (which includes Bench lab NGS and CNV) will allow the personnel to manage and store the complexity of data volumes, large numbers of variants, samples and patients as well as phenotypic information and lab reports. The laboratory will be able to explore and identify disease mutations as well as consult heterogeneous information sources, public databases and algorithms for interpretation of next generation sequencing data.

With the additional licenses UDP will be able to perform exome analysis for up to 200 families, have user accounts for up to 20 internal NIH-UDP users, allow access for UDP collaborators, and supply the UDP with Bench connector which is a software module that is used for bi-directional communication to UDPICS. Additionally, the intramural NIH Undiagnosed Diseases Program (UDP) has been given the additional mandates of founding and training extramural UDP sites and providing classes for analysis of next generation sequencing data and SNP chips. To this end, the UDP requires a mechanism by which it can uniformly provide mentoring and a common database for analysis of genomic and sequence variants. Cartegenia with its Bench Platform software provides the only integrated SNP chip and next generation sequence analysis platform with a cloud-based interface that can service multiple sites and allow hierarchical access according to permissions.

Period of Performance:

Twelve (12) months from the date of award.

JUSTIFICATION:

Cartagenia's BENCH Communication Module (BCM) for LIMS Integration and the Integration Services acquisition further develops communication between the LIMS 24/7 platform that is already in use in the NHGRI/UDP lab and the BENCH platform software is currently in use. The communication modules allow for the transfer of data between the Cartagenia BENCH software and the LIMS and allow the LIMS to execute and monitor analysis of SNP chip and exome data from UDP patients and their families. It is also an integral part of the LIMS development and connectivity to allow the transfer of data from the Cartagenia software to other analysis software, to collaborators and to generate necessary reports.

REGULATORY AUTHORITY:

This acquisition is conducted under the authority of 41 U.S.C. 253(c) as set forth in FAR Part 6.302-1, only one responsible source and no other supplies or services will satisfy agency requirements.

ADDITIONAL INFORMATION:

Industry Classification (NAICS) Code is 541511, Custom Programming Services, small business size standard is $25.5M. The acquisition is being conducted under FAR Part 13, simplified acquisition procedures, therefore the requirements of FAR Part 6 B Competitive Requirements are not applicable (FAR Part 6.001). The resultant Contract will include all applicable provisions and clauses in effect through the Federal Acquisition Circular (FAC) 05-74 (May 29, 2014).

This synopsis is not a request for competitive proposals. However, interested parties may identify their interest and capability to respond to this notice. Responses to this notice shall contain sufficient information to establish the interested parties' bona-fide capabilities for fulfilling the requirement and include: unit price, list price, shipping and handling costs, the delivery period after contract award, the prompt payment discount terms, the F.O.B. Point (Destination or Origin), the Dun & Bradstreet Number (DUNS), the Taxpayer Identification Number (TIN), and the certification of business size. All offerors must have an active registration in the System for Award Management (SAM) www.sam.gov." A determination by the Government not to compete this proposed contract based upon responses to this notice is solely within the discretion of the Government. The information received will normally be considered solely for the purposes of determining whether to proceed on a non-competitive basis or to conduct a competitive procurement.
